Nathanael realized that Jesus had seen him, even when he was alone. That led Nathanael to declare that Jesus is the Son of God, the King of Israel, to which Jesus replied: 

“Because I said to you, ‘I saw you under the fig tree,’ do you believe? You will see greater things than these.”

– John 1.50 

It seemed to take little to persuade Nathanael as to the true identity of Jesus, but Jesus let Nathanael know that he would see far greater things. That is what the genuine miracles recorded in the Bible did to people, opening their eyes to see the truth of Jesus.
